Description
It would be nice if the existing configuration files would be used, including, but not limited to
/.mplayer/config
/.mplayer/input.conf
Also, I have noticed that the action caused by a mouse-event (single or double click with any of the three mouse keys) differs between integrated and separate player windows (CoreVideo, I haven't tried the Quartz/Quicktime option).

Those files are already used. Some options might be overwritten by Extended, though.
I actually think that this way is not very clean and can be confusing. I plan to remove it in a future version in favor of separate config files for Extended.
Separate video outputs are handled by MPlayer and are not part of Extended. I have no intention of maintaining those and regard the internal output as recommended option (Extended has no control over the external ones and so it's not possible to provide the same user experience as with the internal output).
